Collects Superman/Batman #1-13, originally published 2003-2004. This new edition reprints the issues originally collected in Superman/Batman Vol. 1: Public Enemies and Superman/Batman Vol. 2: Supergirl.
Supergirl first appeared in the Post-Crisis DC Universe in “The Supergirl From Krypton” storyline in Superman/Batman #8-13. The individual issues are available on Comixology.

This storyline was adapted as the animated feature Superman: Unbound.

Superman: Return of Doomsday (2011)
Collects Steel #1, Outsiders #37, Justice League of America #55, Superman/Batman Annual #5, Superboy #6.
This volume collects the first half of the Reign of the Doomsdays crossover (originally published spring-summer 2011). In the final Superman storyline before Flashpoint, Doomsday returns to track down and capture the four “replacement Supermen” from The Death of Superman. Supergirl only appears as Dark Supergirl in Justice League of America #55, which is also collected in Justice League of America Vol. 10 (see Supergirl’s appearances in this series).
Superman: Reign of Doomsday (2012)
This volume collects the second half of Reign of the Doomsdays, consisting of Action Comics #900-904. Supergirl appears in all issues.
